ndown creates strange boundary issues

When I run ndown, the height field becomes distorted. The input file to ndown (wrfndi_d02 produced by real.exe) looks fine, with the hgt field extending all the way to the boundaries, but the wrfinput file created by ndown has a buffer zone of 0m height all around the edge. Is this normal? WRF stops with a segmentation fault if I try to run regardless.

Any tips would be appreciated.

I had the same thing. I found out that in my case it was because there was a mismatch between the center coordinates in the namelist.wps file I used and the original wrfout (parent) file.
